Hi there,

The monsoon in Kerala "should" be in Tapering off during the time you intend visiting, But personally I would not let that put me off.Last year the Monsoon was late with lesser rainfall by
all reports.Make sure you take some good Insect repellent for
your trip.

Eventhough it will be Hot Humid and more than likely still rainy, your plan to got to the Western Ghats is wise as it will be quite cooler in the hills compared to the coast.Plan with extra days in case roads have been effected by rain.

If you are going to Thekady area, and intend to going on to Munnar afterwoods, the road journey between these 2 places is just amazing, don't forget to have your camera fully charged also

By Sept - Oct the rains Should have moved well up the coast by then.

Happy Travelling, sounds like your'e in for a Treat.
