I just called the DTPC office in Kollam inquiring about houseboats from Kollam to Allepey. They said I could come the day before and make the booking and I guess see the houseboat. It would cost Rs11,000 for 2 people in a one bedroom houseboat including all meals, water, etc. It leaves Kollam at 11 am and gets to Allepey 9am the next day. I was wondering if anyone had any experience dealing with the DTPC office in Kollam and if their service is reliable. Since we are planning to take this on June 8th it is during the low monsoon season and was wondering if the Kollam to Allepey route is safe?

You should expect "good" rains around 8 June. The price seems to be resonable. But, I do not recommend to cover this route in 1 night. If you have only 1 night to spend, choose Alleppey around.
