From Agra take a train to Jhansi around 18 kms from Orchha. This September I paid Rs 150/- for a drop to Jhansi railway station from Orchha in a vikram. I would recommend the Taj Express in this case. The booking for Taj Express is 30 days prior to journey date.

Take a train from Jhansi to Varanasi/Mughal Sarai. I would recommend the Bundelkhand Express in this case. Booking starts 90 days prior to journey date.

You can also check www.ixigo.com for flights.

I do not think fog might be a problem in the Jhansi-Varanasi sector.

I've certainly had massive train delays (as in hours, and those delays getting delayed and it never being clear and in the end just no announcements anymore for indeed several more hours on what to expect at all) in Lucknow because of fog further up north or north-west along the route, where those trains come from. Not just my connection, but like 3/4 of schedules there seemed to be heavily in disarray, and plenty of confused passengers all around. Would have been early to mid-February or so, early last year. And so that city itself at that time not seeing any fog at all. (It should perhaps be added fog conditions in the northern plains that winter were reported to be extreme, and enduring. But so you just never know what you'll run into.)

It of course quickly works up to be a domino effect, too, so the one delay causing other delays, etc. Works like that where I live. It will indeed work that way for flights, too; and entire cancellations for either trains or flights are not at all unheard-of.

Of course the poster never told us when they'll be traveling, so who's to say. Varanasi btw, certainly fog, and of the heavy variety, too, is an issue there in winter.
