Do note that the monsoons take time to enter the country and then progress. Though there is no way to guarantee that you wont get the odd shower here and there, usually the north should be getting monsoons in the later half of June or early July.
And if you are still concerned about it, Rajasthan may be an option or better Leh - Ladakh.

Welcome to IndiaMike, Kaushald20

Despite all reports, romance has not died.

IMO (In my opinion), Pune (or even further South, eg. Kerala), are the best places for a honeymoon end-June when the monsoons hit. No garrulous gallivanting around sights, no sweaty sojourning around forests and hills and no touristy 'must-see-monument' distractions. Just the soft pitter-patter of rain drops on the leaves as you delicately munch your masala dosas on your verandah as your sweetheart gazes adoringly at your dosa-style.

It's also the best time to dance around the trees to get soaked. Go to Kabini, Munnar or Coorg - if Pune doesn't cut it.

Well, I like how VishVa has put a nice picture of Kerela.
A quintessential thing would be to take a nice house boat of the backwaters at Ashtamudi lake in Kollam.

But just in case, you tend to consider other options, do consider Meghalaya. Well, I am pluviophile so rains go well for me. Well, it starts raining quite heavily towards beginning of July in Meghalaya, but thats the beauty of it. You can cover Sikkim and Meghalaya together.

Just in Case you're considering Meghalaya: Hands down, Karikor is the guy to pkan out the best thing for you guys!

Have a nice trip!

India has vast area and variety of climate, Kaushal. It highly depends on places of your choice, and, also what type of weather/climate you enjoy...

May I suggest both of you to discuss between both of you and come out with few of choices, so that members could help you in pinpointing a place/area.

I always thought Nainital and beyond would be romantic place for honeymoon. The lake with a romantic boat ride. Strolling around the lake. Lot's of restaurants with all kinds of food. Only problem is June is packed with other honeymooners.
