Yes, there is a prepaid taxi stand outside the station, with a placard displaying the different beaches in the vicinity. This is 24/7, so it does not matter what time of the day/night you arrive.

Having stated that, your asking about travelling from Madgaon to Calangute. Please bear in mind that Calangute is in the north, and Madgoan in the south of Goa, probably 50 kliks or so apart. I am not sure how you narrowed down to Madgoan, that it could be that the train your boarding, does not go till Thivim (which is much much closer to Calangute), or that it does not halt at it. You can consider Karmali, which is a mid-point between Madgaon and Thivim, and still be a better bet than Madgaon itself. If you have no other option, then you would surely get pre-paid taxis to Calangute, even from Madgaon but at a hefty price.

Vasco is closer to the airport and also in the interior. Madgaon has more options of transport than Vasco.

Wouldn't bus be an option?
