There are no hotels close to the railway station in Mathura. The very small station, a junction, is at the edge of the town. Your only hope is that the train is an hour or so late and that you arrive close to daybreak. It is never a good idea to arrive anywhere in India in the middle of the night.
A good budget hotel would be International Guest House next to Krishna Janmastan, but whether they would receive you at that time of night, and whether you would even find transportation at that time is very doubtful. Beware of gundas during night-time.

Google maps http://goo.gl/maps/wFh65 shows the Muskan Hotel as being near the Mathura Junction station -- although I don't know how accurate that placement is. Here is a review from TripAdvisor:
Here is the hotel website: http://www.muskanhotel.com and you might call them to find out more information.
I have never been to India, but am planning to be in Mathura this January, so have been doing a little research.
Muskan The hotel is convenient to the location about 1 km from the railway station of Mathura. For all the rest is nothing special: Different kinds of rooms, with different prices, the Turkish baths, cleaning that leaves a little to be desired, staff hardly speaks English. In view of accommodation sad that offers the Mathura Muskan at the end is a choice that may be fine for a few nights. Double Ensuite Room: 750/850 rupees per night. There is no internet and breakfast is not included. Downstairs there is a restaurant with breakfast and meals ... This also nothing special and very slow servicehttp://www.tripadvisor.com/Hotel_Rev...h.html#REVIEWS

Robert, normally there are hotels just outside the railway station (a few steps, like accross the street). This is not the case at Mathura, it is small and relatively unimportant. (The important place is nearby Vrindavan.)Well, there are many hotels within one kilometer, even the International Guest House isn't much further, but the first problem is how to get there that late at night, plus at a time when you don't want to be on the road. Mathura is a dump, not a nice place to be. For a foreigner it is risky to be out on the street at that time of night, for an Indian family I don't know, probably too.
Maybe I'm missing something, but I've been reading that Mathura is 2.5 million people.
But it has a small rail station?

I had the bad fortune to be at Mathura railway station in the middle of the night (must have been around 3am) and I can confirm that there were several auto rikshas outside the station, as usual, even at that time of the night. (I think this happened last summer.) Yes, the station is indeed small and there are no hotels near the station. However, if you have accommodation booked, I am pretty sure you can get a rikshah there from the station.
You'll be able to get a auto rikshaw to your hotel. But be aware Mathura is a dump so stay switched on. I stayed at the Agra hotel as listed in the LP it was not great to be honest and pretty dirty. However the Ghats area is interesting and worth a look at dusk.
