Can the applications be done on a Sat or Sunday ?
I will be arriving on a Sat morning, so think of doing it during these acclimatising days if they are open
Must we do it personally at the Permit Offices or can we leave them to a travel agent to do it ?

Sunday it's closed. Saturday it's open and even if any saturday (rather any working day) is declared as a holiday, they still process the permit for an hour in a specific window. As a foreign national you have to show your passport in original, I believe and hence you may need to be present physically there to get the permit.
