Well Thekkady does not have backwaters but it does have a Periyar Lake to enjoy boatride in Periyar.
Not be a bad idea to get down at Ernakulam on first day and stay in Cochin and visit friends and then proceed to Thekaddy the next day. From Thekaddy you can procced to Kottayam.

Kottaym to ernakulam will take 2.15 hours.

In thekkady you can go to gavi which is a good place for trekking.

there is one govt operated resort is there. Call and confirm first you are supposed to call them between 16:00 to 17:00 hrs IST as there is no network coverage in Gavi. The forest dept person will come to a place where they have coverage only during this time window.

there are only 3-4 rooms.

For details check http://www.gaviecotourism.com
