Delhi Traffic Police pre-paid taxi booths, located in the Arrivals areas of both terminals, issue vouchers for travel to the city; travelers should retain the receipt until reaching the desired destination and then hand it to the driver. Metered taxis and auto rickshaws are also available. Once you reach New Deli Railway Station you can use the waiting room till you start your train journey.

Delhi Transport Corporation run (green and yellow) coaches and EATS run (white/blue) coaches 24 hours a day departing from the international terminal; both services travel via the domestic terminal and stop at New Delhi Railway Station. The prepaid taix fare shoule be less than Rs 500/-. You are getting down between 11:00 in the night and 6:00 in the morning at these times the fares are higher than regular.

If you are familiar with India and single, I would suggest the EATS bus. It does require some doing to identify the bus location, and it leaves you on the Ajmeri gate side (away from the main side) some 30-50 meters from the station itself. The morning Shatbadi train gets to the platform at least half hour, if not an hour, ahead of the departure time. So, you have some time to be leisurely about it. If there are several people in your party or have a lot of luggage, a taxi might be better.
