Kingfisher flies direct from Jaipur to Goa. Other airlines fly through Delhi, check out www.ixigo.com

Three Options

you can take Goa Express (Warning 30 Hrs journey) from Agra.

Option1 Delhi-Agra (Train), Agra-Jaipur (Train), Jaipur-Jodhpur (Train), Jodhpur-Jaipur (Train), Jaipur-Goa (By Air Kingfisher)

Option2 Delhi-Jaipur(Train), Jaipur-Jodhpur (Train), Jodhpur-Jaipur (Train), Jaipur-Agra (Train) Agra-Goa (Train)

Option3 Delhi-Jaipur(Train), Jaipur-Jodhpur (Train), Jodhpur-Jaipur (Train), Jaipur-Agra (Train) Agra-Delhi(Train) Delhi-Goa (AIr - atleast 5-6 airlines flying on this route. you may get acheaper ticket)

This is assuming you would land in Delhi from your home country.

PS : Do NOT take a bus journey on any route.

I would go Delhi - Agra - Jaipur - Jodhpur and you could onto Jaisalmer - Udaipur - Mumbai - Goa (may be direct plane either from Jodhpur or Udaipur to Mumbai or Goa) Check out Indian, Kingfisher, or Jet Airlines. In this way you are not re-tracing any of your route. Bus journeys are not that bad btw! You just don't want to take a long one that's all. Most links can be done by car, bus, train or plane.
You can skip jaisalmer and go Jodhpur - Udaipur etc.

firma8 - what might be helpful for you is to work out an itinerary with nos. of days and nights stopping where and when. Then see if Jaisalmer can be fitted in or not.
You will get mixed reports re Jaisalmer - I live here and will be slightly biased! Some people love it, some complain about touts and scams. One thing about Rajasthan is that each place has its own unique look and character so you will see an entirely different place to one you've seen before wherever you go. Just the drive between Jodhpur and Jaisalmer is interesting - through the desert with fascinating primitive villages and housing - a little bit like what one sees in pictures of African villages sometimes. Jaisalmer itself is constructed solely of Jaisalmer stone, a golden colour. The Fort, palaces and housing are all of this stone - it's called the Golden City, whereas Jodhpur is the Blue City, Jaipur the Pink City. I think of Udaipur as the White City but it doesn't have that name for itself! I say Jaisalmer is worth the visit - it's one of the most westerly small cities on the border with Pakistan and you've come all this way, pity not to come!
Mandawa - yes, also nice - that Shekawati region is unique too.
Jodhpur - mainly the Fort is the thing to see there, one of the best Forts in India in my estimation.
