India Travel Itinerary Advice - Questions about trip iteneraries and advice on the best to get from point A to point B.

Advice--2 month travel, north and south

Hello Everyone! I am looking for travel advice on my first trip to India, begining October 12 and ending December 13. I am traveling solo. On a low-medium budget. I prefer to travel by train, I am slightly terrified of the buses in India from all of the stories I have heard.
--I arrive in Mumbai and after a couple of days would like to head off to Khajuraho by train. I am not sure how easy it is to take the train there.
--I want to be in Agra by the full moon viewing, so I must be there by the 18th.
--From there I want to take a train to Jaipur. I also want to visit Jodhpur and Udaipur, maybe Jaisalmer?
--Then I plan to go back through Jaipur, leading to Delhi.
I think about three weeks is a good amount of time for all of this???
Here is where the traveling gets tricky. . .
--Fly from Delhi to Chennai. Stay a couple of days then down south to Mamallapuram and then on to Auroville near Pondicherry.
--Ideally from there I would like to get down to Kanyakumari, if it is possible.
--My next stop is Trivandrum. From there I hope to work my way up the coast in Kerela from Kollam to Kochi to Kozihikode to Bekal.
--In Karnataka I would like to see Mysore, Bangalore, Madikeri, Mangalore, Venur, Gokarna, Hopset, Hampi and Badami.
--Maybe on my way back to Mumbai I will stop in Goa. . .not sure if I will have time. I would also like to see Pune, but still not sure about timing.
I would love any advice anyone can pass on. I have two months to do all of this, and would like to see every place I listed, but don't want to stress myself out. I am not sure if I am attempting too much or not.
And hey, if anyone wants to join me on a leg of this journey, I am open to that, as long as you are a being of integrity

Yes, three weeks are good enough for Mumbai-Khajuraho(via Jhansi)-Agra-Jaipur-Udaipur-Jodhpur-Jaisalmer-Delhi.

The Diwali vacations will be on in India form Oct.23(approx.) for three weeks, hence ensure that all your train bookings for this period are done well in advance.
