Chennai/Mahabalipuram/Pondy probably deserves more than three days.

But someone else would say the same about another part of your itinerary!

Trip to India

Lakshawdeep Islands looks fantastic but incredibly
overpriced.

Your itinerary looks terrific,Varkala is good choice,do you intend taking houseboat from kollam to alphuzza(allepey)and then houseboat again in
allepey, would be good if you could spend 1 night
in munnar,4 hr journey both ways bit long for day
trip.

Mahabalipuram can be a day trip from Chennai. Near there is Dakshina Chitra, a cultural center which highlights the architecture and crafts of the southern states of India. Definitely worth seeing. Here's their website...

It's me who says it about EVERY part of my itinerary - as soon as I've started read about any place in India I'm saying myself - "it deserves more than a couple of days!!! You should stay there longer!!!" The best cure for this fever - to start reading about another place

Yes, we can't affod to visit Lakshawdeeps... Maybe next time...
As for backwater... I think we can take a guided cruise from Kollam to Allapuzha, spent the rest of the day and the next morning in Allapuzha - I've heard it's a pleasant small town - and than at 12 start a 24-hours houseboat trip. The next afternoon we'll get to Kottayam or Kochin (don't know exactly what is better) - and take a bus to Munnar. So I hope we get to Munnar in the evening and spend 1 day and 2 nights there before go back to Kochin. Is it a doable plan?

Sth India

Hi wichy, Since you are doing houseboat in Allepey
I would suggest you think about taking local
backwater ferry(public transport) from kollam to
allepey,it will be quicker & a lot cheaper than
houseboat.you will see just as much as from H/boat

You may also be able to take backwater ferry(taxi)
to Cochin, ask in allepey, lot cheaper and less stressful than road transport.

Train would probably be the simplest way to get from Allepey to Kochi. Water would be nice, but I think it would take quite a while.
