From Madgaon railway station you can take a Maruti van taxi or an auto to Madgaon Bus stand in the main city of Margao.
From there there are very frequent express buses to Panaji, taking one hour.
From Panaji bus stand there are regular bus services to Calangute all day, taking around 45 mins.

Hey, I could very easily be mistaken, but here goes.

Are there 2 bus stations in Madgaon?

I'm sure I used one in the centre of madgaon a few years ago, but 2 years ago I went to another bus station that seemed to be away from the centre of town, this place had the non-stop Panjim buses, as one filled up, the next one pulled in.

I just jumped on the back of a motorbike taxi to get from Panjim to Calangute (about Rs80).

Just a thought....

Have you checked if your train calls at other stations in Goa? (Pernam/Thivim/Karmali)

There is the main bus stand in the middle of Margao. And yes, that is where you queue up for tickets, and hop on to buses that leave quickly as soon as they are filled - the most hassle free local transport I've seen anywhere. But curiously there are no direct buses to the north Goa beaches - you have to change at Panjim
Another way to reach Baga-Calangute is to take the free ferry from the Panjim jetty and a local bus at the other end.
