Can anyone suggest the best route to take to get from Goa to Nepal?

Assuming you have ruled out flying, then the usual route involves getting to Gorakhpur by rail, then catching a bus or taxi to Sunauli on the border, and getting a bus to Kathmandu or Pokhara on the Nepal side (bring $30 US cash along for the visa). There are direct trains to Gorakhpur from either Delhi or Mumbai
From Goa your route would depend on what, if anything, you wanted to see along the way. If you were in a hurry and wanted to do it 'non-stop', the most comfortable way would be to take the Rajdhani (fast train) to Delhi (departs Goa mid-day, arrives 25hours later in Delhi), then catch the overnight train to Gorakhpur and continue as above. The Rajdani is all a/c so is a quite a bit more expensive than SL on a regular express but an upper tier in 3a/c is a nice way to go as you can stretch out during the day and your car will be clean and uncrowded. There are other trains to Delhi or Mumbai with SL (sleeper) class if you don't want to spend the $, and you may be more interested in seeing some things along the way so you can work out an itinerary while you're kicking back in Goa.

I am planning a trip next year Goa to Nepal via Mumbai and Dehli. We are then travelling Nepal to Thailand.
I was won dering if you have any tips for this trip or you can help in any way, experience of trains etc as we want to do it by land rather than air.

Be very careful in Gorakhpur - it's a quite a lawless place.
Friends of mine were threatened and robbed there earlier this year through a complicated connecting bus ticket scam.
They were herded onto a bus, with no one else on it except them and the driver
It drove off at full speed, and slowed outside the town to pick up two other guys.
These guys demanded all their money and physically threatened them.
My friends handed over a few hundred dollars in US cash, and then were finally let off the bus.
Also, the Nepali immigration guards didn't stamp their passports at the border.
They just smiled and waved them through
They had a horrible time trying to explain this when they left, which is when they were told they had actually been illegally in Nepal for two months.
